Single-Cell or Single-Nucleus RNA Sequencing? Start with Your Sample

A frozen tissue specimen, a fresh cell suspension, and a fixed sample may all hold valuable information about cellular diversity. However, they do not necessarily belong in the same transcriptomics workflow.

Before planning a single-cell study, researchers need to consider how their samples were collected, which cell populations matter most, and what biological questions the experiment should answer. These decisions help determine whether single-cell RNA sequencing, single-nucleus RNA sequencing, or fixed RNA profiling is the most appropriate starting point.

What Single-Cell RNA Sequencing Can Reveal

Single-cell RNA sequencing, commonly called scRNA-seq, measures gene expression in individual cells. It helps researchers distinguish cell populations that would otherwise be combined in a bulk tissue measurement.

The value extends beyond assigning cell identities. For example, a study of human T cells used scRNA-seq to investigate how transcriptional profiles varied across anatomical sites and activation conditions. This illustrates how single-cell analysis can connect cellular identity with functional state and tissue context.

For projects with suitable intact cells, a single-cell RNA sequencing service provides a relevant starting point for discussing study design.

The practical question is whether sample preparation can recover the populations the study needs. A suspension that is easy to generate may still fail to represent the original tissue adequately.

When Single-Nucleus RNA Sequencing Becomes Useful

Recovering intact cells can be challenging when tissue is frozen or difficult to dissociate. Single-nucleus RNA sequencing, or snRNA-seq, profiles RNA from isolated nuclei and can make these specimens accessible to transcriptomic analysis.

Research comparing matched cortical cell types demonstrated that nuclear transcriptomes can support cell-type identification while enabling analysis of archived frozen specimens. The study also highlighted differences between nuclear and whole-cell measurements, which need to be considered during interpretation.

Researchers working with these sample constraints can explore single-nucleus RNA sequencing when evaluating possible workflows.

Choosing nuclei is more than a sample-processing adjustment. It changes the material being measured, so the resulting expression profiles should be interpreted in that context.

Why Cell Recovery Can Change the Biological Picture

A key consideration is whether different preparation methods recover the same cellular mixture.

In a comparison involving matched colon and liver tissues, single-cell and single-nucleus approaches detected similar cellular diversity but different cell-type proportions. Adherent cell populations were better represented in the nuclear datasets in that study. These findings show how preparation choices can influence conclusions about tissue composition.

Consider a project focused on epithelial changes within a tumor. If tissue processing disproportionately loses epithelial cells, the resulting dataset may provide an incomplete view of the population driving the research question.

The planning question should therefore be specific: does the proposed workflow recover the cells that matter for this experiment?

Where Fixed RNA Profiling Fits

Fixed RNA profiling offers another route when sample preservation and processing schedules are central concerns.

In the 10x Genomics Fixed RNA Profiling workflow, paired probes hybridize to target RNA sequences, and the resulting probe products are used to generate sequencing libraries. This differs from methods that sequence cDNA generated from captured transcripts. The distinction matters when considering gene coverage and downstream analysis.

Some validated workflows also accommodate material derived from formalin-fixed, paraffin-embedded tissue. Compatibility depends on the specific assay and preparation protocol; it should be established before committing valuable specimens.

A discussion of single-cell fixed RNA sequencing can begin with the preservation method, tissue source, species, and intended gene-expression readout.

Turn Sample Constraints into a Clear Study Plan

A productive project discussion starts with a concise sample inventory and a defined biological objective.

Describe whether the material is fresh, frozen, or fixed. Identify the populations that must be represented. Explain whether the main goal is to map cell types, compare cell states, or investigate a particular expression program.

For example, a project using archived frozen tissue may begin by evaluating nuclei isolation. A study using readily available intact cells may begin with whole-cell profiling. A collection of fixed specimens may require an assay-specific compatibility assessment.

These are starting points for experimental planning. The final choice should connect the sample's condition with the biological information the study needs to recover.

A well-chosen workflow makes that connection explicit—from the specimen available today to the cellular questions the experiment is designed to answer.
